How do I fix this?

Just put a new clutch plate in my 2001 Zetec VD FC, then attached the bell housing, all good so far, then tried to attach the gear box.
The shaft slid into the bell housing ok but stopped about a 1/2" from closing.
I gently wiggled, pushed, pulled but no luck, it won't close.

Any suggestions?
